Dear Panos,
I'm not clear about what you label as "the best way" to do Bonferroni
correction.
Anyway, the customary use of Bonferroni correction relates to multiple
comparisons after ANOVA (see -help oneway-).
The same entry will point you to other multiple-comparison test corrections,
such as Scheffe's and Sidak's.
All of multiple-comparison test corrections have their pros and cons, as
should be reported in each decent statistics textbook.
