Yes, but if both programs are writing to the same file a crash could result. For example, both programs might have a hard-coded output file (intended to be temporary) with the same name. Of course this could be avoided by use of -tempname-.

You can open two instances of Stata and run one .do file in one
instance of Stata and another in the other instance of Stata.
