Given your earlier (private) message to me concerning my
program -violin- and the names of the graph files you
list below, I will speculate on the answer.

First, I will presume the individual graphs you merged were
created by -violin-.  If this is not true, then my answer
is meaningless.

-violin- uses a low-level -gph clear- command to erase certain  
elements of the default Stata graph so alternate information
can be plotted in its place.  This command is known to cause
problems with Stata's old Stage, gphdot and gphpen DOS-based 
graphics output programs.  It appears now that it also causes
problems with the -translate- program.  I translated a single
saved -violin- plot and it shows the same problem as your 
merged example: only the graphic elements drawn after the
-gph clear- command (or after the final -gph clear- command in
a merged graph) appears in the .eps output.

I know of no work-a-round.
