Marginsplot was a wonderful addition to Stata 12. I would like to see
both margins and marginsplot made easier to use with multiple outcome
commands like mlogit and ologit. Having to run a separate margins
command for each outcome is a pain. The user written commands margeff
and mfx2 did this sort of thing with the old mfx command.

I'd also like factor variables to handle more functions. They are
currently good for things like interaction and squared terms. Adding
things like logs and other transformations would be nice. Ideally, I
suppose just about anything you could do to a variable via a generate
command would be something you could do with factor variables.
