It isn't just a scaling issue, there are some observations that are throwing off my data in logs too. This isn't a key part of my analysis but I'd like to be able to show it. Does anyone have a good idea on how to do it?

it is a scaling issue. I think you could use logs of ys  to minimise the diff in ys and use twoway line. Also it is twoway line y x || line y2 x. Good luck
