I am not familiar with -xtnbreg- but aren't the IRRs just exponentiated coefficients? So use the eform option for -estout- What is the difficulty in using estout after mfx? I just tried it and it seemed very straightforward. Showing your code with output would probably help to explain where the difficulty lies.
