I am not familiar with -xtnbreg- but aren't the IRRs just exponentiated coefficients? So use the eform option for -estout-
What is the difficulty in using estout after mfx? I just tried it and it seemed very straightforward. Showing your code with output would probably help to explain where the difficulty lies.
Can I also gently suggest you re-read the Statalist FAQ (esp sections 3 and 4) as well as http://blog.stata.com/2010/12/14/how-to-successfully-ask-a-question-on-statalist/
