st: Stata 11 error Stata matrices have not been cleared

Dear all,
I have a master file which runs a set of do files and if I run the whole 
masterfile together keeps giving me an error: "no; Stata matrices have 
not been cleared (type -clear matrix- to clear Stata matrices). I finish 
each do file with -log close- and -exit- and start each do file with 
-clear- and I am wondering why do I keep getting this error? if I do 
-clear matrix- as suggested it works fine, but I would like to 
understand where does the error come from.
