If you type -help version-, you will see that there are a number of little 
changes in -factor- and related commands.  Whether they can account for 
what you are seeing, I don't know.  You might try something like

version 8.2
factor...
rotate...

and see if Stata 9 gives you the same results that Stata 8.2 did.
