In my opinion GEE is exactly what you need.
I would organize the data so that you have an ID-column and a FAMID-column.
Panel ID variable would be your FAMID.
Try this one:
. iis is FAMID
. xtgee dep_var indep_var, family(binomial 1) link(logit) corr(exchangeable)
