Thank you all for your responses. I added the line defining r(D) as a Stata matrix and it worked. 

My command lines are thus: 

----------------------------------------------------------------------------------------
. duncan var1 var2

. mat D=r(D)

. mat2txt, matrix(D) saving("/Users/chihayakenji/Desktop/mat.txt")

----------------------------------------------------------------------------------------

Please consider this problem answered.
