While a more efficient merge may be the answer, that you're getting
almost none of the CPU time suggests the system has chosen not to
allocate you much time.  Time share or multi-user systems have rules for
allocating the CPU time across users.  Some of these rules may give less
priority to users running very large jobs.

This would also explain why you get different results today than a month
ago since the allocation depends on which other users happen to be on
the system.  If you aren't going to a more efficient merge process, the
easy answer would be to ask your system administrator to increase your
priority.
