I would suggest applying the trim() to both files (remember to save each file) and then do the merge. The actual format will not affect the merge, only the contents of the variables will affect the merge. The trim command (followed by a compress if you'd like) should take care of space padding issues.

I think it has to do with the way these two separate datafiles were created from other files. I will go back and see where in the process of creation of these datafiles the formatting deviate.
